If a link points at a html file then you can just right-click and choose "save target as" if you want to save it. Is there a particular type of file do you not want to open in Internet Explorer? If you have SP2, IE will warn you that the file you download might not be safe and there are three buttons on the warning box: Run, Save and Cancel. If you want to save it to disk, click Save.
