Maybe the FAT on the second disk is corrupt in reality but seems fine to you. What I'd do if I was you is to backup whatever is on that disk and wipe it clean to it's fulliest and recreate the partitions back the way you had it and put your stuff back on. Could also mean a bad hard drive about to die. Back up your data as a pre-caution and replace it if the above method did not work.
